Using a nuetral, solid color sheet of paper as the background (grey works well) helps to avoid contrast issues.

With respect to your scanner. It seems that your imaging device is CIS based. CIS does not handle sone basic colors well and certainly not hot colors. For those you need a CCD based imaging device.
