I know this probably isn't going to be of any help Mike but, the problems you are experiencing are the reason why I don't and won't try to fully replace a Windows OS on any computer.
...it's also the reason that I have two functioning desktops still running 3.1, 2 laptops running 95 (one the running the early version, one running the later version), a desktop and laptop running 98, and my newest laptop running XP!
I built a computer from parts a few years back. The biggest problem I faced was BIOS settings. The older BIOS wouldn't recognize the hard drive due to its size. ...might be the same problem you are having, but be very careful when making any changes to the BIOS. One wrong change or click can render your machine to salvage parts status.
