A certain number of tourny chips are always going to go missing.
I know they will be wrong but lets make a few assumptions to guess how many one could reasonably expect to go missing.
1st assumption - all missing chips are taken by souvenir hunters/potential sellers
2nd assumption - WSOP chips are more desirable than the chips used for the Palms 2005 summer series
3rd assumption - with multiple tournys using the chips simultaneously on earlier days, its reasonable they had enough chips at the Rio to cope with 10,000 places at $10k a piece in chips.
(Im not even going to consider the fact that the chips were used more than the Palms ones and also used last year)
Number of Rio chips likely to exist approx:
$5 - 100,000
$25 - 80,000
$100 - 50,000
$500 - 20,000
$1000 - 20,000
$5000 - 20,000
$25000 - 4,000
$100000 - 1,000
Total - 295,000 chips.

Forget about denoms. Approx how many chips were in play during the summer series, and approx how many did you lose?
