Check out www.commerce-cgi.com I use this one with my brother's site and it works very well. Its pretty easy to configure and manage and connects well with Paypal if that's the route you want to go and best of all, its free.

It runs on a linux backend in my case but there is no reason why it wouldnt run on a PC based server.
