Even though you have hundreds of chips to scan, there is no reason why you can scan a group of cihps at a higher resolution with enough room between the chips to cut out the chip and save it to its own file.

Use a tool like Photoshop where you can cut the chip with a fixed-size circle tool and then rotate and save the chip.
