I've been averaging about 20 round trip flights a year for a while. I've used Travelocity the most, but have also used Expedia, Orbitz, Cheaptickets, Hotwire and Priceline ('tho my price for a plane ticket on Priceline has never been high enough to actually buy one.)
Given that I travel a lot, flier miles are important to me, there's nothing better than flying for free! Buying e-tickets (the only way to go, most online sites charge extra to send paper tickets, most want to send them over-night) direct from the airline's website can often get you substantial additional flier miles. Some of those never expire, so even if you only fly one or two times a year, it is something to consider.
Bottom line, check the online travel agencies first, then go to the lowest priced airline's own website to see if they can give you a better deal.
